Can Snow identify and differentiate between manually installed applications and packaged applications?
Can you explain your question a bit more?Are you referring to local installed applications vs. virtual(packages)applications?or is it like standalone(component) installed applications vs. bundled/packaged applications?
Both of the described situations above are being recognized and marked in Snow.

Assuming that we're talking SCCM´(or whatever distributing tool) packed/distributed software vs manually installed on clients? if so I'm courious as well
I don't believe so. Unless there is something different in your package compared to a manual install, Windows & tooling would just see them as the same application.
I agree with Laim, installing a standard out of the box application or a re-packaged application won't make a difference to the software recognition by Snow.
However, my organization has used re-packaged applications in the past (AutoCAD) which did caused issues with the software recognition, because we used a custom display name in add/remove programs. The recognition of the default installation was a lot better. But in general it shouldn't make a difference.
